Charles, 68, took the Queen's gloved hand and leaned into her cheek before warmly embracing Prince Philip, 96, outside the service at St Paul's Church in Knightsbridge, London, this afternoon.
Princess Anne, Prince Andrew and Sophie, Countess of Wessex, were among those who gathered to pay their respects to the Countess, who died earlier this month the age of 93.
Prince Charles, who was the Countess' godson, looked emotional as he walked into the church at his mother's side.
Countess Mountbatten's son, Norton Knatchbull, who inherited the tile of Earl Mountbatten of Burma on his mother's death, attended the service with his wife, Penelope, who is a close friend of Prince Philip and the Queen.
Earl Mountbatten, who is Prince Philip's godson, looked solemn as he arrived hand-in-hand with his wife.
Countess Mountbatten's younger sister, Lady Pamela Hicks, 88, attended the funeral with her daughter, former model India Hicks, 49.
The Queen's cousin the Duke of Kent, 81, his daughter Lady Helen Taylor, 53, and his brother Prince Michael of Kent, 74, also attended.
The mourners arrived under heavy downpours with around 500 filling the pews of St Paul's Church, Knightsbridge, where the vicar, the Reverend Alan Gyle, conducted the service.
Prince Charles gave a private address at the service.
When the Countess' death was announced, Charles released a statement saying: 'I was deeply saddened to learn of the death of my very special godmother, Lady Mountbatten, whom I have known and loved ever since I can first remember.
'She played an extremely important part in my life and I shall miss her presence most dreadfully.'
He looked emotional as he greeted his father the Duke of Edinburgh at the service, which is only his second public appearance since a brief spell in hospital last week.
